No, you either negate the entire effect with Prime Material Dragon or get rid of all of the monsters on the field. You cannot simply choose which monsters gets to be destroyed. You cannot negate an effect midway during its resolution.

The two terms are not interchangable, a Rank 3 monster is not a Level 3 monster, you cannot use two Rank 3 monsters for the XYZ summon of something that needs two Level 3 monsters.Despite this there are a small handful of XYZ monsters who have an alternate summon method, where they can Overlay an XYZ monster. However for these, they specify already that the original monster's material becomes material for the new monster.If there was ever an XYZ Monster that can overlay other XYZ monsters and did not specify what happened to their material, that material would simply go to the graveyard, as the monster they were attached to has gone.
Monsters considered destroyed by battle cannot return themselves from the field to hand or deck. If Fiber Jar was considered destroyed by battle, it will not shuffle itself back into deck even though its on the field while the effect resolves. After resolution, it will go to the graveyard.

No, the Crystal Beast goes to the graveyard if tributed. Crystal Beasts only get to choose to go to the S/T zone if they are 'destroyed'. Tributing, or 'sending', are not destruction effects. Effects that destroy will say so on the card, and also monsters can be destroyed by battle.

If you look at the structure of the Damage Step, you see that destroyed by battle monsters only go to the graveyard at the end - things like Flip Effects activate and resolve while they are still on the field. So you will conduct Damage Calculation, and Gemini Soldier will be considered destroyed. It is still on the field though, and its effect triggers immediately after Damage Calculation. It is only after this, at the end of the damage step, does it go to the graveyard.
