Rayquaza can be caught in the Embedded Tower however this is only possible if you have the Jade Orb, in order to get the Jade Orb you need to show Professor Oak a Kyogre and a Groudon that were both caught in the Embedded Tower.

The legendary Pokemon available on Pokemon hgss are:

ARTICUNO: sea foam islands after beating all 16 gyms and deafeting red

ZAPDOS: in front of the power plant after beating all 16 gyms and defeating

red

MOLTRES: deep in mt. silver after beating all 16 gyms and defeating red

LUGIA: After earning your 8th Badge, you will need to go to the Dance Hall in Ecruteak City, fight the Kimono Girls to earn the Tidal Bell, and then take that along with the Silver Wing you received in the Radio Tower to the Whirl Islands. Go to the bottom and you will be able to fight Lugia.

HO-OH: While in Pewter City, talk to a man on a hill and he will give you the Rainbow Wing. Take that and the Tidal Bell to the Tin Tower, go to the top, and you will be able to fight Ho-oh.

MEWTWO: Found in the Cerulean Cave after obtaining all 16 Badges.

RAIKOU: Roams around Johto after releasing it from the Burned Tower in Ecruteak City. You may run into it randomly while wandering through the tall grass or Surfing on the water. You can track its location using your PokeGear's Map Card.

ENTEI: Roams around Johto after releasing it from the Burned Tower in Ecruteak City. You may run into it randomly while wandering through the tall grass or surfing on the water. You can track its location using your PokeGear's Map Card.

SUICUNE: After releasing Suicune from the Burned Tower in Ecruteak City, you will need to encounter it on the overworld (not in a battle; just as a Sprite) at the following locations in the following order: north of Cianwood City; Route 42 (just outside of Mt. Mortar); Vermilion City, on the dock; Route 14 (east of Fuchsia City); lastly you will be able to battle and catch it on Route 25 after encountering it at the previous locations.

MEW: Obtainable via a Nintendo Event. Also obtainable by trading with Diamond or Pearl from My Pokemon Ranch after depositing 999 Pokemon, where Hayley will trade you a Mew.

CELEBI: Only obtainable through Nintendo Events.
These are the legendaries you can get in Johto, Lugia after you get all 8 johto badges at Whirl Islands, Entei (wild) and Raiku (wild) after they are released in the Burned Tower in Ecruteak, and after you get all 16 badges, you can get Ho-oh at bell tower after you get the rainbow feather in Pewter city given by an old guy outside, Suicune you have to find him somewhere in Johto or Kanto, and at Kanto, you can get Mewtwo in Cerulean cave, Zapdoes at the power plant by the rock tunnel if you take the water path, Moltres at Mt. Silver take the water path to get to it in Mt. Silver, Articuno surf from Cinnabar Island.
