`IT would of been best if you saved the game before you attempted to catch Kyoogre so you could of turned the D's on and off to keep on trying to catch the Pokemon.
If you didn't save the game then you should go back and talk professor Oak and he'll say that you should give him the master ball in return Oak will re-energise the blue orb so you will face Kyogre again but if you have used your M.Ball then your fudging stuffed!

In HeartGold, you get the Blue orb from Mr. Pokémon after getting a Kanto Starter from Oak. Both Kyogre and Groudon have to be from the Embedded Tower in order to get the Jade Orb so that you can get Rayquaza in the Embedded Tower.
