Yes. In fact, it's a major part of the story. Once in Sootopolis City, you will be escorted to the Cave of Origin and forced to battle Groudon or Kyogre in R/S. In Emerald, you can go back to Sky Pillar and capture Rayquaza, but the mach bike puzzle will be there. You can access Sootopolis City before this event. Make sure to go there when it starts raining / the sun gets stronger. Net Balls work best for Kyogre. Have fun surfing. :)
