Once in Sootopolis City, you will be escorted to the Cave of Origin and forced to battle Groudon or Kyogre in R/S. In Emerald, you can go back to Sky Pillar and capture Rayquaza, but the mach bike puzzle will be there.
You can access Sootopolis City before this event. Make sure to go there when it starts raining / the sun gets stronger.
Net Balls work best for Kyogre. Have fun Surfing. :)

From what I know... there's Regirock, Regice, Registeel, Rayquaza, Groudon, Kyogre and Latios/Latias. 3 Regis/ located in 3 different caves after unlocking in some chamber. Rayquaza/ back in sky pillar after elite four. Groudon/ go to Weather Institute after elite four and they should say there's a drought in a route. Go to that route and there should be a cave. Kyogre/ same as Groudon, except rainy. Latios/Latias- after elite four, your mom will ask you what colour was that pokemon. (Red/Blue) Choose red, Latias. Blue, Latios. When you choose the colour, whatever colour you chose, will be in the wild at Hoenn (damage/catch it quick... it can flee whenever it wants to! Or use your only Master Ball :( )

If you are using ruby or sapphire, you will see drought/thunderstorm. then you take the red orb/blue orb and go to the cave of origin and fight groudon/kyogre. You can either catch or defeat it. If you are using emerald, you will see groudon fighting with kyogre. Then u must go to the sky pillar and find rayquaza. After you defeat/catch rayquaza, you will see a cut-scene that rayquaza stopping the fight. When you have defeat the elite 4 you can catch groudon and kyogre.
