Well, Snape isn't working with Dumbledore he is working with some other people because they have more power, and Snape has a bitter past. So Snape is having a secret second life with some people and then he kill's Dumbledore and no one knows apart from the famous three and then the powerful people put him into that particular position because he has people who trust him all over the ministry of magic...

I'm pretty sure that Snape became the Headmaster of Hogwarts because before Dumbledore died he made him promise to look after the studentsof Hogwarts. At that point Snape was considered one of the most loyal servants to Lord Voldemort and as he was already working at Hogwarts, he seemed the obvious choice.

After Lord Voldemort took over the Ministry, he gained control of Hogwarts allowing him to appoint members of staff. He therefore choose Severus Snape, his 'loyal' death eater who was already a teacher at the school.
