Because Snape was carrying a torch for (liked)Harry's mother, Lily. But Harry's mother did not know. So ever since James and Lily died, Snape had always loathed Harry.
It doesn't matter that he had disarmed Snape. Anyone can disarm another wizard if they catch them offguard. However, it isn't Snape's wand that works so well against Harry. All it is is that Snape is a more experienced wizard than Harry.
