There are numerous causes of alleles, and not all of them are yet understood. However, the main reason organisms have different types of the same gene (or alleles) is due primarily to mutations. Mutations that negatively affect the reproductive ability of an organism will be less prevalent (or depending on the severity, may never be propagated to progeny - or passed down to children) while mutations in a gene that are beneficial to the reproductive ability of an organism will likely become more abundant over time. Alleles are simply chance mutations that are tolerated by an organism and passed from generation to generation - they may have completely identical functions and phenotypes or they may have slightly different functions or phenotypes. Also - if the mutation is severe enough to change the function of a protein, it will no longer be considered an 'allele', but an new gene.
