It depends on the substance. If it is a molecular compound made of molecules (groupings of atoms covalently bonded to each other), then going from a liquid to a gas does nothing to the atoms. All that happens is that the intermolecular forces between the molecules are broken and the molecules are separated from each other, but the atoms in the molecule remain bonded to each other the same way that they were in the liquid. In situations where you do not have molecules (just atoms attracted or bonded to each other) then vaporization does separate the atoms from each other. Examples might be vaporizing a metal like Mercury or a noble gas like xenon.

If an atom of an element changes its state (solids, liquids and gases), then its chemical properties remain unchanged, however its physical properties change (the atoms either become more compact or loosely placed with changes in state).

When a substance changes from a liquid to a gas, its molecules expand and move farther apart from each other. In other words, intermolecular space between the molecules increase. Since changes in states of matter (also called interconversion) are always physical changes, there is no difference in the chemical contribution and no new substance is formed. Thus, there is no discovered difference in the atoms.
