There are several cities that we are familiar with today that were built on top of older cities, many decades ago. They are Edinburgh, Scotland which was built over an older city after the great plague, San Francisco, London, Seattle, Rome, Paris, maybe more.
You can find a lot of information on this from The History Channel's series and DVDs "Cities of the Underworld" (http://www.history.com/minisite.do?content_type=mini_home&mini_id=53900) or the University College London's Center for Spatial Theory.

Also, old cities with their own names often became absorbed into new cities with new names--which would we count. As well, some cities have been nearly abandoned, such as Centralia PA which has a coal mine burning for decades under the town.
