Robert E. Lee thought that it wasn't right, but he was still with the Confederates. This was because he didn't want anything to happen to his precious Virginia. So He wasn't that bad of a guy just fought for the wrong team

Robert E. Lee opposed secession but supported Virginia. He hoped that Virginia would not secede. He believed that secession would or could lead to anarchy. When Virginia did join the Confederacy, Lee would not take up arms against his home state. He did resign his US army commission and joined Virginia's armed forces.

He wasn't all for the south's rules but he came from the south so he choose the Confederacy. He was also a better General than Ulysses Grant. He had more skill commanding but not the better army. And because he was apart of the south and lost. He couldn't be a candidate for presidency.
