To the best of my knowledge, the War Prayer wasn't based on any particular war. It is a short piece written by Mark Twain and is a scathing criticism and denunciation of war in general, particularly jingoistic (extreme patriotism) motivations for war. It wasn't published until six years after Twain's death, during the time of World War I.

I wouldn't say it's completely an anti-war short story, Twain's making more of a statement of praying for success within war. By having this man come into the church, and basically tell them that by wishing success on their group, you wish death upon the other he questions both prayer and war. However, I would definitely say there's evidence to back up this being against war.
