No, he was buried at Gulf Prairie Cemetary in Jones Creek, Texas, (at a farm called Peach Point owed by his brother in law) which is in present day Brazoria County, the area where his first group of colonists settled. The first capital of Texas, Velasco, is also in this county, which is the birthplace of what would became the Republic of Texas. In 1910, Austin was exhumed and moved to the city of Austin so they could claim him because the city is named in his honor. Texas has a rich history and not all of it is related to Houston and Austin, which are both relatively new cities compared to the rest of the state.
