In the original series written by Robert Ludlum Marie does not die.
In the second sequel, the Bourne Betrayal wriiten by Eric von Lustbader; Marie dies after contracting viral pneumonia during a ski trip with their children Jamie and Alison.
She thought she just had a really bad cold and did not seek medical treatment.
Jason Bourne's resulting guilt at not being with her when she died sets up a major plot point in the book.

It contradicts the story for Bourne to kill him without the film elaborating further on it. In the confrontation with Abbott earlier in the film, Bourne says he will not murder out of respect for Marie's values, even if it means letting those responsible for her death live. His statement in Ultimatum that he killed Kirill only makes sense as a lie meant to put her brother's mind at ease.

No. Theoretically Jason Bourne dies in his head because he's really David Webb. For more questions, the Bourne Objective and other books are reliving his past. They're not really continuations of the original Bourne Trilogy.
