I'm not that familiar with "Chicken Run". Since you posted this in the category of Airplanes, then I suppose it had something to do with airplanes and I recall a scene where he flies some kind of airplane.
Crate was an effectionate word for an ole airplane. I think the word comes from the old airplanes that were made of wood and fabric material and not aluminum.

Actually, I believe he called the plane the 'crate' because, as revealed, he didn't ever fly it. He was a mascot for the Poultry Division; he and the other mascots, if there were any, were kept in secure crates during flight. This helps add to his confusion when the chickens, after hearing all about the crate he would reside in during takeoff and flight, believed he would fly their makeshift plane for them.
