Elena does not end with Damon although they share alot of intimate moments in book 6 (The Return: Shadow Souls). Stefan is rescued and they all return to Fell's Church.
Why do most people not want Elena to end up with Stefan is Stefan the bad guy?
No. Stefan is 'the good guy' and Elena's long time boyfriend. Damon is 'the bad boy' and amazing. That's why no one wants Elena to be with Stefan! They want her to be with Damon!

Actually Stefan doesn't and does in the book "Midnight" elena admits that she loves Damon and Stefan was shocked by this and said that he didn't realize he was holding elena and damon from being together but until then we'll have to see if in the series the same thing happens well we hope not because elena and stefan make a great pair and Stefan loves Elena unconditionally and so does Elena do let's just hope they do!
