In 2x04 they had a fake brake up in order to get Katherine off their tales, but still were together. In 2x06 Elena broke up with Stefan after Katherine finding out about their lie and hurting Jenna as a revenge. In 2x07, Stefan and Damon locked Katherine in the tomb, and Stefan thought it was his new chance with Elena, but she said she needed to feel safe first. They got together in 2x11, when Stefan was released from the tomb. He went to see Elena, they kissed, and for now are still together, going strong.
