Most casual modders will use a sharpie or simply paint over existing legos and use glue to add shapes. Those usually look pretty poor and they're obvious custom jobs. I've seen a few that look good, but most don't.
To really create custom LEGO pieces, such as a clone trooper, you'd want to have an actual clone trooper minifig to work from. You would make molds of the pieces you have, cast them with a plastic material, modify their shape, re-mold and re-cast. Once you have a good cast to work from, you can use tough curing paints to colorize things and create your own decals in a computer graphics program and print off waterslide decals. You'd want to put a tough finishing coat over all of this to keep things from getting ruined. Another option is to use pigmented plastic when casting, usually this means using a clear base compound and adding a pigment to it.
This is a bit of of an investment of both time and money. You'll need some basic sculpting supplies, mold making material and casting material, good paint, etc. It can get to be an expensive hobby, but you can also get started with some very basic and cheap supplies for little monetary investment.

Well, it depends what kind you want. Most people use a sharpie of the colour of your choice to make markings. Generally you have to start off with a clone. Most people colour in the fin and put a line down the middle torso. You can also make decals if you don't want to colouron your clone. (apply colour to tape) this isn't nearly as good though. If you decide you want to remove the colour rub first with water then apply deodorant or hairspray to it.
#1~get nail filler and scratch out the crest on the helmet
#2~scratch out black visor and color it in again with light blue sharpie
#3~replace the white arms with green, yellow, red, black, or blue arms.
#4~give your "commando a name
that is it happy customizing and if u mess up with the sharpie get an expo pen and color over the messed up part. then wipe it off with a rag
Nice question. To make one, say Cody, I'd get an image(s) of him in Lego form and in the movies and Cartoons. Then id get a regular clone, the gear and weapons he has, and lay them out. Take the arms off the body, an the helmet off the head, and the lower part off the body. For Cody, we would get a yellow or orange marker and draw his designed on him. When I made mine, I did an orange marker, and I colored on all the designed. Then put it on a table or something ou don't mind getting wet marker on and let it dry. I used a BIC marker and let it dry for 5 minutes. Then, after, you put the body parts together, and BAM! You have Cody. Do this with all the clones you want
Photoshop, paint(if your a genius), blender if your a huge genius or of to a art based website and ask around and if you want to make up name class stats ect. write a template then fill it in good luck :3
