Basically, long story short, Akatsuki is acting and is concentrating on retrieving all of the Tailed Beasts and reform the Ten Tails, making Madara the jinchuriki of that. Various events happen, and Akatsuki succeed in retrieving 7 of the 9 beasts. They only left out Killer Bee, the 8 tails, and Naruto, the 9 tails. Behind the scenes, however, Naruto is still trying to bring Sasuke back to Konaha. Eventually, Naruto defeats Pain, the leader of Akatsuki, but Madara Uchiha takes control. Now, the 4th Ninja War has begun. That is basically Shippuden.
