The pure and simple answer is that the hunting party whom are dispatching the Zombies at the end of the film simply see a slow moving shadow within the farm house, and since Ben is being quiet as well to not give away his position, they fire upon him thinking that he is one of the undead. In the 1990's remake Ben is definitively transformed into a zombie and therefore they kill him at the end due to this. It is important to note that the overall feel of the original Night of the Living Dead had to do with the 1960's and the freedom movement that was going on at that time and I think that it is left kind of ambiguous as to whether the hunting party shot Ben because they thought that he was a zombie, or just in the fact that he was a black man in a rural piece of America during a situation where they could in theory kill anyone and say that they were in fact one of the undead.
