Rem kills L because Light forced her into a corner where the only way to save Misa's life was through L's death. L had the death note, and he was about to test his theory that the rule that If you don't write a name in the death note in thirteen days, then you will die. If he had been able to test that theory, he would have discovered that that rule was a fake, and this rule had been the predominant factor in the proposal of innocence of Light and Misa. L would have suspected Light and Misa as the Kiras again, and he quite possibly would have discovered the truth and have them executed. Rem loves Misa more than her own life, so she percieved that the only way to ensure Misa's safety was through killing L.
