I believe it comes from the withering, disdainful, scrunched-up faces that cats can give you when they are unhappy. Just from my own personal experience today...

But I also found:

Probably derived from the ancient word "buss" which means "face," esp. the lips. Over time, the word began to be pronounced as "puss," associating it with the cat.
