According to David J. Reilly on a blog called "Nine Shirft," "Whoa, Nellie" was a frequent cry given by Gene Autry's pal, Frog Millhouse (Smiley Burnette), as he tried to stay aboard his horse, Ring-eyed Nellie. (I agree with the answer above. Nellie would get a bit too feisty while Autry rode her, so he would go "Whoa, Nellie", take it easy, to quiet her down.)

Laura's horse in the Little House on the Prairie TV series is a black mare names Bunny. She trades it for the stove for her mom for Christmas. Bunny was Nellie's horse until Nellie has an accident while riding Bunny and pretends to be paralyzed. Laura gets back at her when she discovers Nellie has been faking and pushes her wheelchair down a hill into the pond while her mother is watching. Nels Oleson gives the horse to Laura because Nellie doesn't deserve a horse after her deceit is discovered. Laura and Bunny beats Nellie and her "Thoroughbred" Horse in the the town race. Bunny is put down by Pa and Laura's grandfather after she suffers a fatal injury running into a barbed wire fence.

Nellie was never discovered. People have said that the name Nellie was added after negative for the use of alliteration. But other sayings like Chatty Cathy, do originate from something. Chatty Cathy, has the name Cathy because the first talking dolls name was Cathy. With a string attached to her back to pull to hear her speak, she was named "Chatty Cathy". Researchers are still looking for who or what Nellie was, but as right now, the answer is there isn't a origination.
