There is no reason to believe that Shakespeare was particularly afraid of any disease. He did lose a couple of siblings to the plague, but so did everyone. It was nothing to get excited about.

It probably did, but if so it was not reflected in the plays which Shakespeare was writing at the time of Hamnet's death, viz. around 1596. Shakespeare was very close about his feelings and did not tell everyone about them (of if he did, they did not make note of it).

The Black Death or bubonic plague was no longer a problem by Shakespeare's day, although it had killed about a third of the population 300 years earlier, but the pneumonic variety was still a serious health risk.
