Energy, which in the scientific sense is the capacity to do work, is never negative, in the system you describe or in any other system that we have yet been able to observe or devise. What would negative energy mean? You would have to put energy into the system in order to increase the energy to nothing. You would have a system that not only can't do work, it nullifies work, in some manner. That has never been observed. This is not to say that it couldn't exist, but so far we haven't found such a phenomenon.

It sure can be greater. There is no such rule, that states that kinetic energy has to be smaller. A car at ground level has zero potential energy (assuming you choose ground level as your reference level), but when it moves, it has positive kinetic energy.
