I can't tell you much without spoiling the show, but I would say to stick with your gut when it comes to Annie. Yes, she is a large part of the plot later on, and yes, she does some bad things. Somehow, she justifies them, though, but not very well.

The first is a serum. This has been shown a few times, and turns someone into a titan when it is injected.

The second method is unknown. A team found a deserted village, with the houses destroyed from the inside, and one containing an immobile titan. As there were no signs of a struggle, it seems that a mysterious force was used to simultaneously change all the people into titans, who burst out of the houses but left behind the disabled one.
