Well in the book you find out that on the night she went missing, it wasn't actually Alison who was killed.
You see, Alison had a twin, Courtney, who was a bit crazy in the head and before the girls became friends with Alison, Courtney pretended she WAS Alison so that she wouldn't have to go to the mental hospital. So then the real Alison had to go to the mental hospital and Courtney, 'as' Alison befriended Hanna, Spencer, Aria and Emily. Then that night 'Alison' (really Courtney) went missing it was the real Alison who killed Courtney, because she was mad with her. And the real Alison came over for the weekend back from the hospital and killed Courtney for pretending to be her.
