The only time Mulder and Scully are together in a shower is in the 12th episode of the 6th season, "One Son". While they are talking with Cassandra Spender in Mulder's apartment, they are interrupted by Diana Fowley and agents from the Centers for Disease Control who knock down the door in haz-mat suits and take the three of them to a military base to be quarantined and decontaminated from a deadly outbreak which killed several doctors, of which Cassandra was the only survivor. The shower was part of the decontamination process.
