The island of Long Island (the west side of which contains the boroughs of Queens and Brooklyn) is bordered on the west side by the East River, which is not a true river, but an estuary, or tidal strait. Unlike a true river, it connects to the ocean on both sides. It flows south from the bay known as the Long Island Sound, down the east side of Manhattan and the west side of Queens and Brooklyn, and into the Atlantic Ocean. So, there is Long Island. The west side of Long Island contains the boroughs of Queens and Brooklyn. The East River flows down the west side of Queens/Brooklyn (which is the East Side of Manhattan). And on the other side of Manhattan is the Hudson River. So, from west to east, it goes: Hudson River ---> Manhattan ---> East River ---> Queens/Brooklyn ---> the rest of Long Island. Thus, while the East River is the one that borders Queens/Brooklyn on the west side, the Hudson River is technically also west of Queens/Brooklyn.
