Since the Nile River flows upward, Egypt is practically upside down. As a result, the ruling Pharaohs preferred the upper or Northern part of the river and country. This part of the country was crucial to their respective kingdoms and trade routes.

A river always flows from the highest to lowest elevation, and so Lower Egypt is in the North and Upper Egypt is in the South. It seems backwards, but it does make sense because Lower Egypt has lower elevation than Upper Egypt so the delta empties there. It obviously makes more sense that a river flows downhill instead of uphill.
There were few advantages either side had, but it was mostly trading. Upper Egypt had access to the sea, and was able to trade with plenty of other nations. Lower Egypt, however, had acess to Nubia, which the primary source of slaves, ivory and other commodities for Egypt. Also, Upper Egypt had a more secluded location, which meant less enemies to fight from the border. Lower Egypt was situated next to multiple African enemies.
You would sell more goods in Lower Egypt as that is where the nile delta is and this would act like a port and goods could be shipped to other places further in the river.

If you could wear the Pschent, you were the ultimate Pharaoh. You were almost a god.
LOWER EGPYT was a much more valuable area to control. First of all, the Nile Delta, which formed a significant part of Lower Egypt, provided for a very extensive area for farming. Additionally, since Lower Egypt was on the Mediterranean Sea, it was the principal place of trade with neighboring kingdoms and other Mediterranean civilizations. By contrast, Upper Egypt was relatively constrained to the Nile River and could only really trade with the Nubians and Kushites.
