Enter the Mill and climb into the loft. Jump onto the rope hanging down from the gears. This unlocks the windmill arms and you can rotate them by climbing on them. Turn them counterclockwise to open the roof dome. You will need manure for the hovercraft stored there, which allows you to cross the mud swamp.
Climb into the loft of the mill and hang on the short rope there.

You can't get the hovercraft from inside. Unlock the gear lock and go outside. Climb on the windmill arms and turn them counter-clockwise. This opens the roof dome.
Go inside the mill and pull on the rope that releases the gear lock. Now the arms of the windmill will turn. Go counterclockwise and watch the roof dome.
Once you have opened the attic dome, you can add manure to make the hovercraft work. To open the attic, release the gear lock and turn the windmill arms counter-clockwise.

Assuming that you have released the gear lock inside, and the windmill arms are turning, the only reason would be if it is turning the wrong way : it has to go counter-clockwise to open the dome.
