You have to hand over the wand of light to the Diva of the Twilight after you escape from balance temple and after you beat isaac's father. you then have to go to wet wood forest and make a new wand ( the wand of hope ). You then have to beat the sages of Water, Fire, Earth, and Wind. You then try to get to Twisted Wand Castle but their is a barrier in your way, you will then have to go to the City of Ruins to meet Leonard's mother which happens to be an Elder Dragon, talk to her and she will teach you how to use the Mighty Trio Rune.
P.S. No one would answer it so I had to find out by myself. Also you might want to try to use a rune three times for certain spells or use a basic rune, an intermediate rune and then the lost magic rune, has to be the same type to work.
