Before Egypt became a unified country under the first pharaohs, it was made up of between 40 and 50 tribal districts, each with its own religion and one or more gods. These regions fought each other and each had tribal chieftains, priests (some perhaps even had their own kings) and their own individual traditions going back at least 1,500 years. It would be fair to say that the region consisted of around 45 different small countries at this time.
When Egypt was unified, all of these regional gods were continued into the new state religion - this explains why there were several different lion-headed goddesses, several sun gods, several Nile gods, several gods of the afterlife and so on. Sometimes, two or more gods gradually became more closely associated with each other and "joined" into one - examples are Amon-Re and Re-Horakhti. Some individual gods ended up with several different incarnations and appearances, rather like the Hindu gods of India - so Isis can sometimes appear in the form of a cow, or a woman with large cow horns, just like Hathor.
Sometimes the same god or goddess has more than one name.
Many of the original "local" gods such as Anubis became recognised and revered across the whole of Egypt, while other minor gods continued to only be worshipped in one small region throughout the subsequent thousands of years.
The result is a rich, complex and tangled system of gods and goddesses who should be studied individually rather than as part of one overall system. The link below gives a good list of many (not all) of the gods and goddesses in ancient Egypt - the names of the major ones are also written out in hieroglyphs:
Here are a few of the hundreds (perhaps thousands) of gods ancient Egyptians worshipped:
