"A-Counter" is short for "Alien Counter", a type of counter exclusively employed by the "Alien" cards.

A-Counters do nothing on their own but will influence certain effects if a card on the field says so. For example, some "Alien" monsters state "If a monster with an A-Counter battles an "Alien" monster, it loses 300 ATK and DEF for each A-Counter during damage calculation only." If there are multiple cards on the field with this text, this effect will stack for a lot more ATK and DEF reduction. However, since the A-Counters do not actually possess this effect, if an opponent's monster with an A-Counter battles your "Alien" monster and no card on the field has that effect, ATK and DEF reduction will not be applied.

A-Counters are also used much like Spell Counters to activate certain effects. For example, Cosmic Fortress Gol'gar uses them to pay the cost of his effect to destroy cards on the field and Planet Pollutant Virus destroys all monsters with A-Counters.
