Adventure cycling! Congrats on such an ambitious adventure!
Personally, I do not know the best route, however, I did get a great recommendation from a really great friend of mine who is an avid bicyclist. He gave this recommendation:

For a minimal annual fee, you can download bike route's that are recommended and created by adventure cyclists. The link provided above has a trail that starts in Texas (not Houston, I don't think) and it goes through Baton Rouge all the way to Florida! The have maps for transamerican travel, so no matter where you are, there's a great route for you to take.

To locate a bypass route, the point of departure must be known. It should be an easy task if you are driving from Chicago, Miami or New York City.
