Entrance to the South Ferry-Whitehall Street station is included inside the ferry terminal complex. This is actually two connected stations, the South Ferry station on the 1 train (of the 1-2-3, the red line), and the Whitehall Street station on the R train (of the N-R-Q, the yellow line).
Take the Uptown R train to Cortlandt Street (at Church Street). This station is located along the eastern border of the WTC site.
Or, you can walk. It's about half a mile. The ferry terminal complex is bordered by State Street, which runs north/south and then curves east to run by the ferry. Follow State Street north until it turns into Broadway. Continue north on Broadway to Cortlandt Street. Turn right onto Cortlandt Street, and walk 1 block west to Church Street.

Probably the best way to get to Vancouver Island from Seattle is to drive up there and take the ferry across to Vancouver Island. If you do drive, that is an excellent alternative. However if you aren't a driver there is a train that can take you there instead and you can get on a ferry and take it over. I know that the Victoria Clipper makes runs to Victoria BC then you can take the ferry over to the island as well. But that can be a bit pricey especially during peak times.
