The Nazis and a number of other groups hated the Jews because the Jews considered themselves so completely separate from society. The religion and even the race was considered to be inferior to other races.

Germans hated the Jews because Adolf Hitler instilled the hatred within them through dirty politics and Propaganda. Hitler hated them because he needed a scapegoat for why in WWI Germany was blamed and prosecuted for the genesis of the war. And he insisted that without Jews in their society a purer German breed would rise and be as powerful as any nation or more.

Yes. There were more Jews than there were high-ranking members of the Nazi Party. However, the Wehrmacht (the German Army) was much larger than either group. The reason that the Nazis were able to commit the atrocities that they did was that there was minimal resistance to their plans and the Jews were unarmed, which made them easier targets.
