You might have crossed your plug wires. Double check from the distributor, which usually has the firing numbers stamped on it. This can harm your engine running it at high speeds.

No you do not need to change the coils housing when changing the coils. If the car is still running but struggle sto acelorate, try testing to see if you have a defected coil(even if they are brand new) How to test: remove one spark plug at a time and start the engine if there is a spark or crackling noise then that coil is good but if there is no spark then that coil is bad.
I would suggest you take the car to a professional for the conversion. It is illegal to release R12 into the atmosphere. R12 is very expensive and it can be recovered with the proper equipment. You also need to have the oil changed in the compressor. You would not be considering this unless you had a leak. That leak must be repaired before charging the system. You may be able to work a deal with the shop, where the recovered R12 may pay for the conversion. Any R12 left in the system is valuable, so remember that when talking to a professional.
You may want to check the motor mounts, it sounds like the engine is vibrating.
