to make it worth it you should atleast repalce the main beaings and piston rings when you do it.
the thermostat probably went bad try to change it or take it out and see if it that helps.
On a 5-speed I'm pretty sure it is right next to where the shift tower gets bolted to the trans. It is a little ball that rides on the shifting rail. Should be pretty much the only sensor that is on the top center section of the trans.
The whole timing mechanism should be looked at. You should also look at the clutch to make sure it's not in horrible condition.

You don't. The ECM (Engine Control Module) maintains the correct idle speed. If the idle is out of control you probably have a vacuum leak.
