Yes, new or rebuilt makes no difference.
The easiest answer is when it fails a compression test. Buy a compression tester (farily cheap), and test each cylinder. If one single cylinder is below 120 psi, or if one cylinder reads 15% less pressure than the cylinder with the highest pressure, your engine should be torn down and checked. The problem might only be in the heads, but it's still time for some serious work.
New? Rebuilt? Used?
If the only thing wrong with the engine is the cylinder heads, yes you should replace just them, Getting a rebuilt motor is expensive and not needed unless the motor has been damaged beyond repair.
It means your master cylinder needs to be replaced or rebuilt. The seals inside the cylinder can go bad and cause this to happen.
They had an issue with low oil pressure holding the clutch's in. This allowed the clutch's to slip a very small amount over time requiring the transmission to be rebuilt. If the pressure is increased when it is rebuilt it cures the problem.

Get someone to help you and bleed the brakes again. You should have bench bled the master cylinder before installing. Start at the right rear, then go to the left rear, right front, and end at the left front brake. Bleed each caliber until you see no more air escaping. If you do not know how to bleed your brakes a Google search will give you instructions. If you do it right, assuming the Master Cylinder is good, you will have good brakes. I have seen rebuilt master cylinders that were defective out of the box. If you bought a rebuilt master cylinder, I would recommend you return it and get a new master cylinder. Rebuilt products today are not rebuilt in the U.S. and it is common for them to be defective. Buy new!
