Usually this problem is caused because the driver side power window switch is not working because that's where the current is supplied to the other window swithces

if your windows stopped working when you disconnected the battery you have to stop by the dealer and reprogram the bodt control module, it loses memory when batt is pulled without using a temp power supply
the motor for your power windows is shot, or your wiring is gone
there is a control module which powers both. A temp way to get over the hump is to hold the driver window up/down button opposite of window position when starting.
If all the windows quit working you need to look for a blown fuse in the fusebox.

I had this exact problem with my 2003 jetta tdi. There is a central security module in the car, which went bad in my case. The sunroof wouldn't work, power locks would try to lock then unlock, windows wouldn't work, dome lights also. I had the module replaced for a little over $400 (used). Be careful if you get a used one like I did, because now the keyfob will not work.
Could be a fuse if both stopped working. or a wire ,both windows are hooked up to same wire.
