There are pages and pages of things that can cause a check engine light. You need to have it checked with a scantool. Then the code can be diagnosed and repaired.
Your carburetor or timing needs to be set. Let a professional set it. Trust me, its worth the extra $$$.
If it is backfiring the timing is set incorrectly or the spark plug wires are not connected in the correct order.
have they check the timing on it. sometimes when timing is off by a few degrees it would cause both rough idle and backfiring. also check for a dead cylinder.

Sounds like the timing belt is going bad and the motor is out of time slightly. this motor is a dual overhead cam design and it is pretty tricky to change this unless you are a good mechanic.
