I'm pretty sure that you are confusing the influenza virus with the bacteria Haemophilus inluenzae, which is commensal normal flora, yet can also be seriously pathogenic (like many normal flora when presented with an opportunity to infect an area outside of their normal niche). In addition, the lungs themselves are a normally sterile environment, meaning that no bacteria or viruses should exist there- this is in contrast to areas of the body like the skin which has incredible quantities of microbial life.
