Yes in some cases if you check the wiring diagrams between both the donor vehicle and the vehicle you need the harness for.Make sure all main wirings the same eg.I used an engine harness from a 80 cutlass with a 260ci, on a 81 Monte Carlo with a 267ci . The only difference was the wiring for the oil pressure switch and the temp switch, which didn't matter due to the fact I used mechanical gauges. The closer the year and the closer the model the better luck you will have in the swap.

If you are installing the engine in an exact model that the engine is coming out of, the harness should not be needed. If there are any changes in model, sensors or anything else then the harnesses will not be interchangeable.

It really depends on which wiring harness. If you are asking about the whole cars wiring I would seriously take it to a shop. Other harnesses may be easy, like the radio harness, and door switch harnesses are the easy ones.
It depends. Some changes were made to the (XJ) Cherokee body in 1997 so the rear hatches are not interchangeable between pre & post '97 models. Other doors are interchangeable with modifications to the latch assembly. But the wiring for power doors would be different & the older door panels are not interchangeable with newer without a lot of modding. Front clips are also different. Bumpers & flares might require slight modification to make them fit as well. Suspension parts are all interchangeable from '84 to 2001, as well as wheels/tires. For front seats you would need to change the mounting brackets, rear should fit. Mirrors will bolt on, power mirrors require messing with wiring as the harnesses are not compatible. I could go on & on, but it would depend on which parts you wanted to interchange. Some will fit, some would not, and most wiring would require you to modify the harnesses.
Find a company that sells wiring harnesses and they will be able to get a harness. Most of these include the wiring details. Look on eBay for 'Stereo Wiring Harness'
No they are not the same transmissions they will not mount to the motors properly but you can buy adapter kits to make them fit, here is the problem you have to make sure that the wiring harnesses will interchange 97 - 01 it is a long shot in the dark.
