In many democratic nations the religious beliefs or non -beliefs do not disqualify people from holding public office. This is true in the USA and most European nations as well, along with many nations.
Assuming that the only reason that this person is being denied is his Atheism, the answer is that this is ILLEGAL per the US Constitution, which says that "...no religious Test shall ever be required as a Qualification to any Office or public Trust under the United States." (Article VI, paragraph 3). It does not mean that such a thing cannot actually happen. Laws are often violated and the situation only rectified when a lawsuit happens. There is prejudice against Atheists in certain areas of the United States and it is not impossible to imagine an Atheist being denied a federal office in one of those areas based on his lack of religion.
