Religious disagreements are essentially political. The earliest Christians had no political ambitions, the were taught to "render unto Caesar" and to place their hope in the "Kingdom of God" not an earthly kingdom. As Christians became more numerous the Romans saw them as a threat because they placed their loyalty to God above their loyalty to Rome, but eventually Rome adopted the attitude of "If you can't beat'em, join them" and the Emperor Constantine had the Roman Bishops create an paganized version of Christianity that became the official religion of Rome. Not all persecution of Christians was done by pagans though. The politically powerful Roman Church that came before the council of Nicea (called proto-orthodox by most scholars) martyred fellow Christians and destroyed their holy books in the name of "christ".
