Yes. You want to make sure they are put back in the same location and in the same orientation. They may look alike, but understand that the main caps were "align bored" to make a straight path for the crankshaft to ride. There could be a couple thousandths of an inch difference between two adjacent main caps, so you should definitely put them back where they came from.
