Rough idle can have several causes, but on a 10 year old car I would suspect a vacuum leak especially if it runs well under acceleration. Replace all under hood vacuum hoses. Replace them one at a time as to not get confused. Very inexpensive repair if done by the owner. If this does not correct the problem move to a complete tune up. New plugs, plug wires, & rotor.
Rough idle on a 99 Dodge Stratus is often caused by a clogged fuel filter or injectors. This prevents the engine from receiving enough fuel when needed.
Needs a tune up. Also it sounds like somone is pumping gas without shutting of the car.
you need the fast idle adjusted on the engine you may have idle set where it sounds fine in idle but not high enuff when dropped in gear.

If this is a '99 through '02 Cougar, this sounds like the so called "Moosing" problem, which is a problem with the Idle Air Control Valve (IACV), and is fixed by taking the IACV out, its connected to the upper intake manifold, and either cleaning it thoroughly, or replacing it.
This question can't be answered as there are too many possibilities. I would suggest a complete tune up and if that doesn't fix it, then take the car to a qualified, reputable repair facility. It could be anything from a clogged injector to a vacuum leak to things much more severe. Good Luck.
I can't speak directly for a Toyota, but if you have a carberated system then you could be having problems with a leaking vacume hose or something in your EGR valve.
