Usually, dogs will act more aggressively if they are in pain. But this is not the rule- you just have to watch carefully to see if the behavior of the dog is in any way unusual.
You should ignore them completely if they whine. They whine because they want attention, and by telling them they're okay, you're giving them what they want. When they're quiet, that's when you should talk to them and tell them they're good etc.

The most likely reason is that the fan is on to cool your processor. The best way to tell is watch your system monitor. If the whine corresponds to when your processor is being used lots it is probably the fan cooling it off.
