With Guns, Germs and Steel, of course! (As the book by Jared Diamond would say.) The first-stage (proximate) factors that led to the defeat of the Incas are these: military technology, like daggers, swords, and horseback (the latter scaring and out-running the Incans, who had never seen these "beasts" before); deadly diseases, such as the smallpox, which killed over 50 percent of all Incans, and 95 percent of the Native Americans; political organization of Europe; and writing, having already evolved in Spain, which taught them of human behaviour and the outside world. The ultimate question to be asked by Diamond, though, is why did the Old World end up with all of these things, instead of the Incas? And the answer to that has to do a whole lot with food production and environment, but that's for a different time.
